The air is the problem. Crack loose the inlet line from the outdrive until you get some water leaking through it. You might also have to loosen the one on the bottom of the water pump on the front of the motor. When you checked the passages, did you check the one on the bottom of the drive that feeds the pump? This will be the first thing that will plug up.
I would put my bet on air in the lines first.
