While most people would just replace the carpet because its cheaper, doing what I advised will make the boat last much longer. If you do the gel coat you can mix in an anti skid agent so its not too slippery. When you re-install the seats, make sure to fill the screw holes with 3M 4200. Where the holes are drilled is where the rot always seems to start. I saw a hole in the port side deck of mine in the exact pattern of the seat pedestal mounting base. Also under the rear bench seat water collects and can't easily evaporate.
I never understood the idea of carpet over plywood in boats, other than cheapness. Would you build a deck on the back of your house out of wood and then put down indoor/outdoor carpet and expect it to last? Same thing really.
