I am looking at replacement wheel cylinders for my boat trailer. I looks like there are two choices. Steel (cast iron), or aluminum. Which is better for a boat trailer application?

Aluminum is much better.

What I with them is rremove the dust boot and fill the area under the boot with OMC/Bombardier triple guard grease. Then I use high temp rtv to seal the boot to the wheel cylinder to keep out water. I also use a little rtv where the pushrod goes through the boot. The grease and rtv keeps out water and allows them to work longer without seizing. I also put a little grease on the metal piston, that's the part that seizes from corrosion.

My boat sits on a mooring so the trailer doesn't have to go in salt water more than 4-6 times, I've had one last 6 years so far...
