So I don't know what could cause this, but when my batteries are switched to the off position, and then turned back on, certain parts of my electrical system don't work properly (the stereo and fuel sending unit). So far I've been able to get them working again by disconnecting and reconnecting the radio and the reset breaker (thought this might have been the culprit and replaced it, but didn't help much), but then once it is working properly again, if you shut the batteries down for a minute and turn them back on the same thing happens.

I also had (what I think was) an alternator issue when I was out this weekend, not sure if it was related. I put the boat into neutral at one point and the gps cut and started hearing a loud squealing from the engine. This happened twice in a row, and then I killed the engine and restarted it and then it was fine.

I've also had some acceleration issues under a heavy load, and was wondering if the fuel pump was receiving less than 12 volts would that mean it underperforms, or is it an all or nothing type piece of equipment?

It is a new engine, with new batteries, and the carb has even been replaced on the new engine (which has made it run better than then one it came with, but still not really running the way it should be.

Check your batteries voltage. If new they should be about 12.6 volts each. Even though they are new if you are having alternator issues they may not be charging. When the engine is running you should see around 14.2 volts if the alternator is doing its job but sounds like you have a bad bearing on one of the accessories.
If you take the belt off try spinning all the accessories. They should be smooth.

Thanks I'll check that out the bearings. If that is the case, could that be a cause of the boat underperforming?

A bad bearing will probably cook the belt before you notice any power loss. Low voltage could be an issue with not getting enough power to the fuel pump but that's just a guess. Fix your voltage and possible bearing issues then move to the power loss issue.
