I would guess when you are sleeping the bow is low enough to keep the water from flowing to the aft bilge. If you have AC the drain pan could be overflowing into the bilge as well. The rain, well that could come from anywhere but most likely the anchor locker, around port holes, or leaking from the windshield. I am trying to figure out the same issue on my 2008 258.... Also, the bilge running a couple times an hour is not good. I doubt rain will cause that unless you have a huge hole. You should check your bellows, transom plate, and make sure the cockpit is bailing out the back and not going into the bilge.
